Ligation Calculator โ€” What It Does

The Ligation Calculator solves one of the most common problems in molecular cloning: how much insert DNA do you add to your vector? You enter the vector mass (ng), vector length (bp), insert length (bp), and your target molar ratio. The calculator uses the standard NEB formula to give you the exact insert mass needed.

The formula is: Insert mass (ng) = (Vector mass ร— Insert length ร— Molar ratio) รท Vector length. For example, 50 ng of a 5 kb vector with a 1.5 kb insert at 3:1 ratio needs 45 ng of insert. The calculator does this instantly and also shows you the pmol values for both fragments, so you can verify the actual molar ratio.

What the Calculator Outputs

You get more than just a number. The Ligation Calculator builds a complete 20 ยตL reaction table. It shows vector volume, insert volume, 10x buffer volume, T4 DNA ligase volume, and the water needed to reach your chosen reaction volume (10, 20, or 50 ยตL). Every component is calculated โ€” not estimated.

The calculator also includes a Ligation Efficiency Score. This bonus feature rates your protocol setup from 0 to 100 based on end type (sticky vs blunt), molar ratio, vector treatment (CIP, SAP, or none), and ligase selection. A score above 80 means your setup is well-optimized. Below 50 means at least one parameter needs review.

Who Uses This Calculator

This tool is used by undergraduate and graduate students in molecular biology, genetics, and biochemistry courses. Lab technicians setting up routine cloning reactions use it to double-check their math before running gels. Research scientists working with plasmid vectors โ€” especially those using T4 DNA Ligase, Quick Ligase, or Gibson Assembly โ€” rely on it for fast reaction planning.

Anyone following a standard NEB ligation protocol will find the results match exactly. The calculator supports all common end types (cohesive, blunt, TA cloning), custom molar ratios, and multiple ligase types. It is the only free ligation calculator that includes a built-in efficiency scoring system.

Molar Ratio โ€” Why It Matters

The molar ratio is not the same as a mass ratio. A 500 bp fragment and a 5000 bp fragment at the same 50 ng mass contain very different numbers of molecules. The formula accounts for this by dividing by fragment length. At 3:1, you are putting 3 insert molecules into the reaction for every 1 vector molecule โ€” not just 3 times the mass.

The standard starting point is 3:1 for sticky ends and 5:1 to 10:1 for blunt ends. Large inserts over 5 kb perform best at 1:1 to prevent multiple insertions. The calculator lets you choose any preset ratio or enter a custom value. The pmol output lets you verify the ratio is exactly what you intended.
